Building sounds

So I notice the pure tone of the lower tones are okay then other instruments come on top or along side… it feels more like layers to me. So I was wondering if the keys on top of the tone are considered the same frequency or are they notes which “get along” with that frequency? Some of them seem to flow well together while others seem to disturb the tone, as if they’re the wrong frequency or something… I hope I am making sense, I’m not sure how to explain it in writing 🤷🏼‍♀️
